What is the best practice for the amount of bandwidth to allocate for various Call Manager signaling (AF31) to WAN connected sites? We use MGCP gateways and SCCP for the phones.

Refer to the appropriate SRND guide for recommendations/ best practices. In your case it completely depends on number of phones at the branch and also the number of gateways.

Note that Cisco is transitioning from AF31 to CS3 for signalling. In CCM 4.1 the default is CS3.
The recommended DSCP/PHB marking for voice control signaling traffic has been changed from 26/AF31 to 24/CS3. A marking migration is planned within Cisco to reflect this change, however many products still mark signaling traffic as 26/AF31. Therefore, in the interim, Cisco recommends that both AF31 and CS3 be reserved for call signaling.
