Is it possible to force Active Assistant to prompt for Username and Password even though someone is logged into the same domain as the Unity system?

It has to be set from the browser, not from Active Assistant or Unity. It's a security feature of IE.
Tools, Internet Options, Security, Custom Level...
User Authentication section.

Would this have changed from 2.4.6 to the 3.x versions of code?

No... Unity has always used NTLM authentication (i.e. IIS uses CHAPS to collect the user token and pass it to us... Unity is not directly involved in this process at all). The settings for forcing login must be configured in the browser if you want to pass a different set of credentials than the one you provided when you logged into the domain. It's always been that way...
