We are using Cisco Call Manager v3.09 with TAPI integration and we are using Cisco 7960 and 7940 IP Phones.

A few more questions:
Which TSP is being used?
Is Unity enabled for G729?
Which WAV record format is Unity using?
Are there any trends in the sources of the garbled messages? For example, do they only happen on calls that come in over an analog gateway?
Have all of the IIS servers on the network been patched for the Code Red vulnerability?

It could be a mis-match in the WAV driver's record gain setting. Check out this link to some troubleshooting...
