On the IP phone, there are two ports, (port 1 and port2) which can be set. Can these be configured or set other than setting ports on the switch? Are these your PC port / LAN switch port as well and can one be shut down or disabled and have the phone not have issues with functionality?

You can disable the PC port (the one marked (10/100 PC) from within Call Manager. Simply go to the phone's management page and at the bottem is a drop box for PC Port.
I'm not aware of a way to hard code speed/duplex. The LAN port obviously can't be disabled and will auto sense to however you set the upstream switch.

You can disable the PC port from the phone itself, as well as change the switch port and PC port configuration on the IP phone from Auto to 10mbps or 100mbps.
Select settings on the IP phone then chose Network Configuration, go down to options39, 40 and 41.
