When you're importing users you don't need to select a specific server... in the case of E2K you can select a domain but the users offered in the grid in the SA for selection are all the mail users in that domain that are not "tagged" as Unity subscribers in the directory regardless of which server they reside on.
When you create a new subscriber you can select which server acts as their home (and which mailstore on that server they use) in the drop downs at the bottom of the Add Subscriber dialog.
Are you talking about which container in AD those users are added to by default when you create them maybe?
There is an issue where the first Exchange server name in Unity's Exchange server enumeration shows up in the box when importing a subscriber. This is the case even if the subscriber's box isn't really on that server. It's purely cosmetic; if the import is continued, the correct Server will show up for the subscriber.
