I have recently upgraded my CM cluster from 4.1(3) to 4.1(3)SR1. This is a cenrtralised cm cluster. My ip phones at the central location update with the latest firmware but the phones at the remote branch cannot.
I had the same problem with a remote site after installing some new phones and adding a couple of sidecars. The new phones wouldn't register with the CM and the phones with the sidecars came up fine, as they were already in use before the add-ons, but the sidecars wouldn't come up. I tried everything to no avail. I finally had to restart the CM and everything came up and worked fine after that.
I realize you wouldn't normally want to restart the CM, but it was the only thing that worked for me in that situation.
