When trying to import users, some show up for import and others don't. Is unity only looking in particular OU or context in AD?

No, it should show users anywhere in the forrest for import. Were any of these users that are not showing up possibly subscribers on another Unity server that had been removed? In other words they'd still be stamped as subscribers and not shown for import.
What version of Unity are you running? Can you try and import those users either using Global Subscriber Manager or Bulk Import? Both these will import users from AD as well but they do it in a slightly different way than the SA does (GSM, for instance, has you go right to the container where the users are at and will only show those users in that container for import which can be much faster, especially for large sites).

You bring up a good point. These subscribers were @ one time subscribers on another unity server. I will try using GSM. Is there any tool that will go through and reset these attributes for the entire forest as I have the need to import about 250+ more. Thanks for the help.

There's no tool to automatically remove properties for all users in the directory for you like that - it'd be kind of a dangerous tool since it'd wipe out users, valid or otherwise, for all unity serves in the network - that would be bad.
The GSM tool has is about as good as it gets - you can select users and "clean them" one at a time.
The moral to the story is when removing a Unity server be sure to run the uninstall on it first before pulling it off the network - that process removes the Unity properties from all the users associated with that Unity server which prevents this type of problem.
