Is there way to turn off the 'empty deleted messages' message for users who have message in the deleted items folder (but still sending their deleted messages to the deleted items folder) ?

No, that conversation option isn't configurable (at least not by any supported means I know of). If you're using the deleted items folder Unity will always give you the option of emptying it so if you're disk quota fills up and you can't send messages as a result you have some mechanism for dealing with it over the phone.

Why does this prompt show up for some users but not others..none of them have the box checked in the CoS and both have items in their deleted items folder.

Ok..the message was because of the warning setting in Exchange. Thanks for the help

This provides an easy way to kick out a report of everyone's mailbox storage usage and what their limit 1 (no send) and limit 2 (no send/receive) are across the directory... among other things it can do for you.
