Currently, we have a windows 2000 Server with active directory from which unity is grabbing the global catalog. We are thinking of switching to windows 2003 Small Business Server and de-activating windows 2000 AD server. My question is, Do we need to reinstall Unity in order for unity to grab the global catalog from the SBS 2003 Server?

If you are creating a new domain using the SBS 2003, then yes, you will have to rebuild. I want to be sure, you are not upgrading your windows 2000 domain because that will be fine.
Use DiRT utility to help you move subsribers and messages over.

Do you mean from mydomain.com to mydomain.local?

That is correct. If you build a new domain, you will have to rebuild Unity. Important note - even if you build a new domain with the same name, mydomain.com, you still have to rebuild.
