I'm not real sure what you mean by faxes getting sent to your IP phone... If the fax server you're using routes a fax to your Exchange mailbox, Unity can be configured to recognize the message class that mail is stamped with and present it to you for delivery when you call into the system.
there is no CNG tone detection capability in Unity (or the Skinny interface to CM or in CM for that matter) to automatically detect if a call is a voice call or a fax being delivered if that's what you're asking. Fax support currently requires that the fax package you're using route faxes directly to your inbox using in band DMTF or DID information.
