upgrade issue

I have recently upgraded a cm to version 4.1 from v3.3. When I took down the publisher the voice mail ports did not register with the secondary server. I have the secondary server listed in the integration pages on unity,

is there any reason why this might not have worked?

Have you verified in ccmadmin that the device pool the voicemail ports are setup in has a callmanger group that contains both the publisher and the subscriber?
