We have a callmanager 4.1.3 and it appears we can't change everyones softkey template through the BAT Tool. Is there another way to change everyones softkey template instead of doing them one at a time. Please advise.

Have you tried the following using BAT:
Export all your phones using the All Details option. Then manually change the field for the softkey template and import the file with All Details again.

Best practice is to set softkey template to NONE under phone setting and change it under Device Pool.
You can also use SQL scripts to update SQL table. Practice in the lab first!!
