6509 port shows 'connected' even though interface 'shutdown' and
CDP messages still going through. Interface vlan 280 is 'shutdown' in IOS, but port 3/9 int CatOS shows 'connected' and when I do a 'sho cdp nei 3/9' I see the 1924 switch at the other end of the link.
1. Is this normal?
2. Does 'shutdown' on the interface in IOS only do a logical shutdown and not affect the link connection on the physical switch port?
3. Should CDP messages be transmitted through a 'shutdown' interface?

You shutdown the layer 3 routing portion , not the layer 2 functionality , you would still see anything that is connected to the port including cdp information of an attached switch . You would need to shutdown the port on the mls side of the switch to actually shut it down .
This is actually a pretty cool feature, i didn't even know it existed until I was looking for a solution to advertise a subnet (prefix in BGP talk), only if a certain condition existed. This is exactly what conditional advertisements does
