I am monitoring a port on our Cat 5500 Switch and there are quite a high number of alignment and Fcr errors on some ports, what is the most likely cause of this.

Take a look at all the physical things first (replace cabling, etc). Dirty fiber can create lots of errors and untwistedm copper pairs will do the same. Then look at the device on the other side of the link. May be a bad nic or interface.

duplex mismatch , if the duplex setting match, try resetting each port

We have also discovered that hosts configured as Auto negotiate with switches speed and duplex fixed will also give high numbers of Align and FCS errors
