The bridging protocol only describes how the bridges on the network will talk to each other (and how Spanning Tree will operate), so your choice would be to match any existing bridge / spanning tree configuration that's currently in place, or choose one and stick with it across the Network.
Ethernet bridges should pass any flavor of Ethernet frame, regardless of the bridging protocol.
