Can I use ports with 802.1Q and ports with ISL in the same VLAN in the Catalyst 5509 ?

Could there be perfomce problem if both trunking protocols are used in the same switch at the same time ?

dotq and ISL trunking cannot be mixed. 802.1Q has a standard format meanwhile ISL is a Cisco propietary format for trunking.
