I have 3550 ws-g5484 Short wavelength (1000BASE-SX) GBIC. I'm trying to connect it to 3Com CB9000 into 9pt GETH 1000BSX SC SWCH MOD (3CB9LG9MC).
When the two machines are near one another, they talk to each other. When connecting them at 100 meter distance - they don't talk with each other. When taking the same fiber and using it to connect the 3550 to a 6500 (which stands near the CB9000) - it works fine even at the 100 meter distance.

I have connected CB9000s to 6509s many times over 1000BaseSX, and over much greater distances than 100m. As the 3CB9LG9MC module has fixed 1000BaseSX ports (i.e. doesn't use GBICs), I guess you've tried various ports on the module?
Sounds to me as though you have a dirty fibre which is eating up too much power for the 3Com device. The 6509 may be more tolerant. Can you check power loss on the link?
