my question is, if DTP (Dynamic Trunk Protocol) negotiates only trunk mode (on, off, desirable, nonegotiate, auto) or if it configures the trunk encapsulation (ISL or dot1q) too?
It will configure the trunk encapsulation type. I had a 6500 with 2950-48's downstream and it autonegotiated ISL trunking. It didnt do this to my 3548's, just the 2950's. I had to turn the negotiate mode to OFF.
