The amber LED indicates that there is a spanning tree block on the port. Do a show spanning on the switch and it'll show you the state of the ports in regards to spanning tree. As for clearing the amber LED, you need to remove the loop in the network that is causing STP to put the port in a blocking state. We see this reguarly when users connect hubs to the network in their desk and share the hub with users in the next office.
