With Release 12.1(8a)EX, the switch supports jumbo frames only on Gigabit Ethernet and 10-Gigabit Ethernet ports. With Release 12.1(8b)EX2 and later, the switch supports jumbo frames on any LAN port.
For Ethernet ports, the jumbo frame feature supports only a single larger-than-default MTU size on the switch. Configuring an Ethernet port with an MTU size greater than the default automatically configures all other Ethernet ports and EtherChannels with MTU sizes greater than the default to the newly configured size. Interfaces that have not been changed from the default are not affected.
You can configure different MTU sizes on VLAN interfaces.
The port ASICs on the Catalyst 6000 count as oversized, which are those frames greater than 1548 bytes but less than the configured jumbo MTU. It uses the rxOversizedPkts counter to track these frames in the output from the show counter command
I am not sure as to how the switch handles the ports and also about the impact in the performance.

As for how it handles it the 6K is a store and Forward device so theoritically nothing should happen except checking CRC,src/dst. The problem comes in if you have to "route" the packet where the MSFC will have to fragment the original packet. So MLS will suffer too.
