I am designing a network that I am considering using the following flavors:
3550 24 & 48 -
Gig- in, Gig - out
Ethernet-in, ethernet out
Gig-in, 100baseFX-out

Any recommendations?

I find it useful to standardize on 10/100 Ethernet ports with RJ-45 jacks for Ethernet and Fast Ethernet connectivity. Then use media converters, either standalone or rack-mount, to put these speeds onto MMF (up to 2km) or SMF (up to 80km). Avoid switches with built-in 100FX ports, or chassis modules with all-100FX ports, unless they make sense in your design.
Also, standardize on GBICs for Gigabit Ethernet connectivity, if you can. Lets you customize how many TX, SX, LX/LH, and ZX ports you have. Don't go with all-1000BASE-SX or 1000BASE-T modules, or fixed ports of same, unless they make sense in your design.
10/100/1000 ports with RJ-45 jacks are kind of neat; too bad they don't come in a single 48-port switch or chassis module yet.
