Can anyone recommend a stable native IOS with IPX support for a Cat 6000 running an MFSC 2 / Sup2?

In native IOS, the best thing to do would be to read the release notes as features change significantly between releases. Suggesting software without knowing what features you need will be hard.
Also use the bug tool kit and release notes to check for known issues.

Yes, i agree but in TAC's opinion what is the most stable IOS native, that supports IPX. In you database, you have to have more bugs in X, then X ios? Correct? Does TAC recommend IOS's anymore?

TAC does not recommend IOS. So make sure you read the release notes and bug tool kit.
If you do not have redundant Supervisor Engines, 12.1(11b)E11 should be good. If you have redundant Supervisor engines, 12.1(13)E4 should be good(RPR+ for faster failovers is supported beginning 12.1(13))
