Netflow Collection Over Multiple VLANs

I'm curious to know if it is possible to collect bi-directional netflow records over two separate VLANs. I have a single-mode fiber line run between a Catalyst 6509 and an F5 Networks BIG-IP box. I have two VLANs set up on that link, one for inbound traffic and one for outbound traffic. Once the inbound traffic hits the BIG-IP, it gets run through a firewall and filtered before it is sent out on the outbound VLAN. Is it possible for me to place a netflow collector on this link and collect records on the two separate VLANs with different subnets?
