I have a customer who has both IPX and IP on their LAN, as i've never used IPX is it possible to split the two protocols onto two VLANS and use a layer 3 switch to route between them.

No, you cannot route between them. You can route them separately so they will not take the same paths; your vlan design is an example of that. It would take a gateway box that translates protocols to pass data between the two. I dont know of any except for the something that Novell use to have for providing Internet access to IPX users. It probably wont help anyway. These days you will usually find that the IPX hosts are also running IP so you cannot split them on separate vlans.
