I have read on a document about troubleshooting STP that could be issues with interaction from etherchannel with STP.
What does it mean?

whenever STP is doing calculation if it encounter a etherchannel in the path, and if the etherchannel is using PAgP, this adds up some delay to the STP calculation.This delay could be prevented by disabling the PAgP in the Channel

Would this result in etherchannel going up and down?

Spanning Tree treats etherchannel as one logical port, no matter how many ports you have bundled to form a channel.
