Is connecting a Fast Ethernet hub to a Catalyst 5500 a bad thing? If not, what is the proper way to connect them.

Its a reversion to old technology. The Cat port can only run half duplex. The users on the hub will share a collision domain. It will work, its not too bad for slow low use devices. It takes a cross over cable or the hub might have an uplink port that will do the cross over. It might have a button that controls if the port is crossed over or not.

And you shouldn't run Spanning Tree PortFast on the port connected to the hub in case someone loops two ports on the hub.

spanning-tree portfast bpduguard
is necessary to prevent a loop problem in the case someone loops two ports on the hub.
Disabling Spanning Tree PortFast is not enough.
