After replacing the 5505 w/RSM core switch with a 6509 w/MSFC2, User Tracking is not discovering hostnames and IP addresses within that VTP domain. It still discovers hostnames and IP addresses in other VTP domains at other sites including those with 6509/MSFC core switches. Also, the Topology Services has a '?' in the icon for the MSFC2's. CRME discovers the MSFC2's as Generic SNMP devices.
My CiscoWorks for NT is using Campus Manager 3.0 and I have installed the update package for Cat6000 for CiscoView. CiscoView now sees everything in the switch Ok including the MSFC2's. CRME version is 3.1

RME 3.1/Campus 3.0 does not not support MSFC2. Campus 3.1 and later supports MSFC2 (Campus 3.2 is the latest). Similarly RME 3.3 and later supports MSFC2.

Can RME/Campus be upgraded with the maintenance for NT patch, or do we need to purchase the entire CiscoWorks bundle again?

No, can't upgrade via maintenance patches. Refer to:
