Is there any reason as to why I would not want pruning on all VLANS?

No- Generally people do it on all the vlans in the same vtp domain.

what switch and their software version , you are thinking enabling pruning.

It is a 6509 switch running WS-C6509 Software, Version NmpSW: 5.5(4b). The access layer switches are 4000's and 2948g's.
