What is the meaning of the message "Warning: slot0:exit does not exist. Command retained." in the output below?

Do you have a "boot system flash slot0:" command in the config, if so it may be reading this line on boot and try to access slot0: to retreive the IOS, if no PCMCIA card is installed in slot0: it will return this error.

I have two flash, one in slot 0 (Flash PCMCIA) and the other in slot 1 (ATA PCMCIA). The boot system commands are in order below:

boot system flash disk1:c7200-p-mz.122-13.T5.bin

boot system flash slot0:c7200-p-mz.120-9.S

Now while booting it should take the IOS in disk1:, why am I getting the message relating to slot0: When it boots it does boot with the IOS in disk1:, only this message is confusing me!

You may need to check your syntax, you have used the disk1: and slot0: commands. You may just need to remove the, "boot system flash slot0:c7200-p-mz.120-9.S" command and replace it with, "boot system flash disk0:c7200-p-mz.120-9.S".
