I need to make a change to the startup-config on a 7206VXR router but can't find it. The running-config is different so I can't do a 'wr t' to make the change I need. In the startup-config there is a 'boot network ftp:....' statement which pulls down the running-config.

The startup config is stored in nvram. You can do a show startup-config to see the startup config.
If you want to change the startup-config, one way of doing that is to copy it to a ftp/tftp server:
router#copy startup-config tftp:
change whatever you want in it and then copy it back on the router:
copy tftp startup-config
and reload the router.
