I have a catalyst 6500 with WS-X6K-SUP1A-2GE with MSFC. I am going to intall another supervisory module in the same catalyst same model no. but with MSFC2. Will synchronization work b/w MSFC and MSFC2.

No it is not supported. The only supported redundancy is identical supervisors with the same MSFC.

The 2 SUPs may synchronise but it is not a supported configuration. The 2 SUPs must be identical including the MSFCs.
