It depends on which switches you have.
Generally speaking, on the switches where the ports have to be set to be either access ports or trunk ports, it's not transparent. As soon as you convert one GBIC port from VLAN access to VLAN trunk, the other one doesn't know how to deal with the tagged information it receives. Once you get the other port also converted to VLAN trunk mode, then everything will be fine. Interruption can be minimized, but it will happen.
I think some of the newer stackable/clusterable switches support trunk negotiation. So it could be automatic and transparent between them.
This is actually a pretty cool feature, i didn't even know it existed until I was looking for a solution to advertise a subnet (prefix in BGP talk), only if a certain condition existed. This is exactly what conditional advertisements does
