Hi, I can connect to my Cisco Concentrator using my Cisco VPN Client if I turn off the transparent tunnel option or turn it on using either IPsec over UDP or IPsec over TCP, does either of these 3 options provide better security or speed, or am I OK just to use the default for my users which is transparent enabled and IPsec over UDP?

IPsec over udp is fine. If you were to disable it you would likely find people having trouble establishing communications behind nat devices. I don't believe one is more secure than the other, but I do think over udp is faster than over tcp.
