Is there a way to gracefully power down a Wireless LAN Controller or do you just turn it off? I can't find anything in the manuals.

Just power it off. There's nothing more graceful than that for a Cisco appliance.
Just make sure that you are not in the middle of doing something, like up/downloading of the firmware.
