I have two SSID.

Is there anyway to configure in WCS/WLC that certain AP will only broadcast SSID A and the rest of the AP will broadcast both SSID A and B?

Yes you can.

It's called AP Groups. Create two AP groups. Put the AP's that will broadcast SSID A in one group and the second group will broadcast SSID A & B.
