If the root account of Prime Infrastructure is compromised, can it be used to manipulate user tracking data or the appliance database records ?

If the root password is compromised, yes... They can access the database, that I know. Client tracking comes from the MSE if you have one. PI can only track one client at a time without an MSE and can only store a days worth of client history.
