I am dealing with 2 domains owned by the same company. DomainA and DomainB are connected via pix 501s ipsec tunnel. Right now all the tunnel is being used for is passing mail. DomainA has an application that need to communicate with the workstations at DomainB. If I can ping by IP and I have created appropriate dns entries why can't I ping by netbios name? I have had very little exposure to cisco ios. How can I establish a domain trust across the current tunnel?

IPsec does not encapsulate NetBIOS broadcast traffic. A WINS server is required to access to computers names. So try set Domain B WINs server for hosts in Domain A

Yes you will need a Wins server or alternately you can add names and addresses to hosts file.
