Have some EX60's and SX20's that have been upgraded to 6.3.0
when looking at the backup file, I do not see the directory nor the Favorites that have been configured.
How can we get at least the Favorites in the backup?
Seeing the same in 6.2.x as well

The directory would be pushed to the device from TMS, so wouldn't need to be backed up - but for the local phonebook/favorites, they do not appear in the backup, as the backup is just a copy of the output of the "xconfiguration" command. The phonebook is not part of the "xconfig".
You can manually get the phonebook from a device via the CLI using the following command:
xcommand Phonebook Search Phonebook: Local
And you'll get the information back similar to:
*r ResultSet Contact 1 Name: "loopback@cisco.com"
*r ResultSet Contact 1 ContactId: "localContactId-1"
*r ResultSet Contact 1 ContactMethod 1 ContactMethodId: "114"
*r ResultSet Contact 1 ContactMethod 1 Number: "sip:loopback@cisco.com"
If you believe that the backup of the phonebook should be included in a system backup then I'd suggest you log a feature request with your local Cisco representative for evaluation and possible inclusion in a future release.
