we're most likely going to be changing our AD domain name, and was trying to look at the impact on Unity 4.2.1 unified messaging integrated with Exchange 2003. I know with the domain I'd use rendom, and then have to use the XDR-fixup tool to fix exchange. it does not appear to change the Exchange Org name. I suspect the answer is DIRT and rebuild for it to work, but I'd rather not rebuild all 3 unity servers.
Unity should not care what domain it is in, as long as SQL and the accounts are working correctly, you should be fine. But I was thinking about renaming a domain and it's along process. Looks like some lab work would be in your order to test it because of the size of your network.
I think the worst case scenario, Unity does not behave correctly, use your DIRT backup, and rebuild Unity into the domain.
If Unity was a member server, i wonder if it would be possible just to pull it out of the domain, add it the new domain and see if Unity runs. I have not tried that, but in the lab, be worth a try!
