I have run the Unity Migration tool for my users, and chose the option to export messages, and it exports all of the user records and voice mail names, but the message export stops early in the process - 76 of 1539 the first time, and 127 of 1539 the second time.
There is not a space issue for the export, and the MsgExport or Error logs do not note any problems.
Actually, I found it is more of a patience thing. It seems that the Migration tool says that it is complete, but the msg migration piece continues to work in the background for some time after that. I was looking at the files (and making a copy) after the tool said that it was done.
