We have unity 4.0 5 installed with CM 4.1 sr3.
Time on the unity and CM are synced using NTP.
When I tested a message it says sent in the future is this maybe the time on the partner exchange 2000 Box doing this?

That is correct. The sent time is derived from the Exchange server. Change the date on the Exchange server to today's date and verify time and time zone information. That should take care of the problem.

Hi there all servers have the same time and messages are still saying that they are sent one hour in the future ...
Is there anywhere else I can look to rectify this strange phenonomem

You may be running in to the following defect in which an engineering special is available for.
Add_Date(dt) in Common_ENU.ps does not adjust to subscribers time zone
