You might run into some limitations depending on the switch the Branch site is connected to. As far as the rest of the setup, you can apply QoS for the remainder of the network which will cover most of your environment. High level you will want input policies configured on your Branch 1841 and the HQ 3560 (assuming 3560 is L3 image). On these input policies you will classify the Voice Signaling and Voice RTP to a DSCP value, 46 for voice and 24 for signaling. From there output queueing can be configured on the 3560, ASA and 1841 WAN interfaces. That is the high level basics.
