Hello,
Anyone has a good document which explains how NAT-T is working ? (not the basic NAT, but NAT-Transversal !)

This is Windows XP related, but it should get you on the right track.

There isn't a ton to it - if both sides supports it, it gets negotiated via the isakmp process (udp 500), and then all the actual ipsec packets get wrapped in udp packets with destination port 4500.
