Can anyone tell me the file structure, for the flash:, nvram: what files go where? i.e ios startup-config and any others I may be missing?

Cisco IOS software is normally loaded from Flash.When it boots up it checks up the startup configurtion from NVRAM.Bootstarp loader is present in ROM.
