Hi,
We have MPLS cloud connecting our all offices. We need to take packets generated from one pc at one location to our head office location which is also on MPLS cloud. For that we need to encapsulate the packets by that particular PC to be encapsulated by an IP address which is in the Head office subnet this will take the IP-Over-IP packet to Head office. Once this packet reaches the Head office router we can remove the encapsulation and forward the packet to the next hop. ( some another company which is connected only to Head office ).
Can Tunnel or GRE be used for this type of encapsulation ?

Ok, so you can use GRE or IPIP tunnel.
but I think that is not a good solution.
You can run EasyVpn Server in HQ and cisco vpn client on PC.
Or you can run PPTP/L2TP server in HQ

and what is the main reason for doing this?

The reason behind this , is that , this particular PC will be communicating with the other company Subnets , which are reachable only from our Head Office. And as per the policy we can not publish these sunbets on Head office MPLS link connected to MPLS cloud.
