Just a correction first..the result of the configuration you have included in your post will be PPP over FR and not FR over PPP.
In any case, either method you have suggested will result in a virtual-access interface cloned from the specified virtual-template. Since PPP is a point-to-point mechanism, it does not matter whether you configure it under a sub-interface or the main interface. The resulting virtual-access interface will always be point-to-point. There will be no difference in enabling routing protocols regardless of the method you choose.
I would recommend the point-to-point sub-interface option just because it makes the config a bit clearer.
