This is normal. When you delete a sub-interface the interface is still there, but the state is deleted. Perform a show ip interface brief and you will see the deleted sub-interfaces. They just do not show up in the config. You will get rid of them completely after a reboot.
"WARNING startup-config not saved in this chassis for GRP in slot(s) 0 15"
Tells you that the config has not been saved so far. Can you perform a "copy running-config startup-config" and then check again? The message should be gone.
This is actually a pretty cool feature, i didn't even know it existed until I was looking for a solution to advertise a subnet (prefix in BGP talk), only if a certain condition existed. This is exactly what conditional advertisements does
