Anyone know how ipsec or gre tunnels break up there data transfers, how much data is sent before an ack bit, or exchange between the two routers? we are looking to experiment with window sizes on end systems but worried about tunnel exchanges?

Neither of the IPSec protocols (ESP or AH) or the GRE protocol have a concept of window size in the protocol. If you happen to transport TCP over the IPSec or over GRE then you would get the windowing of TCP. But none of the tunneling protocols do independent windowing.
