will the QOS applied on cisco router interface be affected when a 3rd party WAN accelerator is installed?

Hi
Not sure what you mean here. Most 3rd party WAN accelerators can apply QOS to the packets themselves or will simply honour the markings that have already been applied to the packets, depending on how you configure them.
If you mean the traffic well it depends on the vendor's implementation of their WAN accelerator product. If they use tunnels as the tunneled traffic traverses your network the inner port numbers will be hidden, which is why may of the WAN accelerator vendors have an extensive suite of QOS tools in their products.

Depends on what the WAN accelerated traffic looks like compared to the prior non-accelerated traffic and what your QoS policy is.
