I have a 2811 with subinterfaces on the Fast Ethernet for different vlans. 8021.q trunk between the router and a Catalyst 3560. Would there be any adverse effects by turning on Netflow on the FastEthernet interface or do I need to do it on the subinterfaces.

I don't see why you can't turn on netflow on the main interface. We have many customers with the same setup and netflow just works fine when enabled on the main interface.
